Well, I used to think it was easier to take the top half off and then the bottom. It is easier (to me, with a long extension) but it is also longer. If I'm just taking off the intake I take it off all together now. As you stated you need to get the cruise box out of the way. You probably also still have your intake mani support arms installed (they go from the block to the mani, two bars 4 bolts). Then you can access your mani at the head. I use a swivel on one of the bolts, and the one above the alternator is a little annoying. Access for all is from the bottom, for me.
