Alternator, or the main fuel injection harness.

grn/yel
brn/red

You misunderstand. Not the injector harness itself, the MAIN FUEL INJECTION HARNESS. There is a large connector that sits roughly where the trans and block meet, north of the oil pressure sending unit, south of the TB. Track the two large alternator wires back to the harness, they all run into the same bundle.

That isn't right because that one is under the main fuse box.

It looks more like A-06 control wiring harness and generator wiring harness combination.

uhh that second connector looks very much like the one for the oil pressure sender located on the intake side of the block, about halfway up near the transmission. at least thats what the oil pressure sender connector looks like on my 96. its the only connector ive run across in the harness that has an assurance clip( the red clip on the bottom of the connector in your picture) on it.

i just did the exact thing you did. i put an engine from an 97 avenger in my 96 eagle and the only sensors the connectors were different on were the IAT, CTS, CAM, and the crank sensor. if that connector has one wire coming out of the back of it its definitly your oil pressure sender connector. if not, then from the location youre describing then here are your other options: TPS, IAC, oil pressure, Knock, Injector, injector harness or VSS. its probably to your VSS on the transmission right below the throtte body area, near the oil pressure sender if its got more than one wire to it. if i remember correctly the VSS should have an assurance clip on it too. if that doesnt help see if you can take a closer picture of the connector, and the wire colors going into it.
