All the black coarse thread M12's go between the block and trans. The ones with the tapered tip go from the block side (near the starter and on the back of the block) into the threaded holes in the bellhousing. The flat tipped bolts go from the trans side at the top (under the cam sensor and under the heater hoses) into the block.
Then there's the 8 crank -> flexplate bolts, and the 4 flexplate -> clutch bolts. All of those are short (i think) M10 bolts with 18mm heads.
