I was wondering which oil connection you use for the in/out on the turbo, does it matter which hole you use as long as the oil feed is on the top and the drain is on the bottom?

It depends on the turbo that you are using. I have a T3/T04 and I have a -4 AN fitting going in and just a large 5/8" drain line going out.
