Will a 21x12x3 intercooler fit under the bumper of my 97-99 front bumper cover. I have already removed the actual bar that goes across behind the cover. The only thing is that it has a side to side inlet/outlet set-up meaning that I will have to run one of theIC pipes back across the top of the IC in order to get it back it to the engine bay. Am I better off buying a 21x9x3 instead? I don't want to have to make any modifications to he bumper cover.

The one thats 12" high is just too high. Go for the 9" tall one, but I'm telling you... either way you will need to cut the bumper, even a little bit.
