i plan to redo the inlet (left side) and outlet portion (right side), can radiator shops do this or should i go to a muffler shop? when i get the inlet/outlet done, what type of metal can i use? can aluminum fuse with metal, so that i can go to radiator shop or a welding shop and they can do this without a problem?

Take it to a dedicated welding shop, as muffler shops usually wont have a TIG welder for aluminum(nor the proper skills) to do it properly. Just take a look in your local phonebook, and look under welding. Pick a repuatable shop.

TIG not CONVERTED MIG! There's a difference. Make sure the guy/girl is feeding a rod and NOT using wire fed. Take it to somebody that either is a welding shop OR radiator recorer.
