i use the apexi with the a/f and o2 voltage included. my timer never calcluates more than the min. time i set it for even when i just drove it real hard. i do have the o2 sensor wire tapped to the wrong wire but i dont think thats the problem. today i came to work and accedently left my car in gear and stalled it out so i turn it right back on and all of a sudden my counter is increasing by 30 seconds at a time as i'm sitting there untill it gets to the max time that i set then i shut it down and it counts down from the high mark. WTF am i doing wrong here

I don't know about the Apex, but my greddy has several cool down modes. A couple are just manual inputs. You put in 5.30 minutes and thats how long it stays running. There is a different mode that uses voltage fluxuations in the power wire to decifer RPM (alternator creates fluxuations). It calculates a cooldown time based on how long you stay at high RPMs. Maybe you just need to set it to the other mode? Just a guess.
