Well, you can adjust the hatch to rear section space by moving the locking mechanism around a bit. Remove the rear panel at the back of the hatch. There are 2 (?) bolts that you can loosen and slide the locking mechanism around. This isn't the piece on the car, but the piece that actually unlocks the hatch. I actually set my hatch where I wanted it and jumped into the hatch to tighten the bolts. Worked for me.
I believe to get the roof to hatch spacing by breaking loose the bolts on the hinge, and moving the hatch to where you want it to be, and retightening the bolts. Those were torqued at the factory before the hatch was painted, so there is probably a fair amount of paint contributing to the difficulty of loosening them.

Thanks for the help Bill. Let me direct you a little deeper into my problem. The right side of my hatch sits up above the body line for the fender the left side sits correctly. So there is a 1/4" space where it doesn't shut flush. When I said the bolts were tight I just ment the hinge is installed properly. So now that I have explained it correctly do you have any more ideas. Should I try to reinstall the hatch at the hinges?

Hrmmmmm, that is odd. I had a problem with a mega-gap between the back tails and the hatch which I could fix by adjusting the locking mechanism. I will ask a friend of mine who does body work how this might be fixed, as I am not sure, myself.
