I have a clunking sound that occurs only during moderate brake pressure. If I brake hard it goes away, and if I only brake light it never comes, but once it does start it continues with light braking. I replaced the rotors with cross-drilled and slotted rotors, and the problem went away for about a day and then came back. I checked everything and I can't figure out what is hitting. My initial thought was the calipers were hiting the wheels slightly, but it doesn't seem to be the case.

I am desperate for some help with this, it is very annoying, and possibly dangerous.

After looking at it a little more, it may be the calipers rubbing on the inside of the wheel. Why would this occur with stock calipers and stock wheels? Could the caliper slider bolts have anything to do with it? Some advice would be greatly appreciated.

This afternoon I sprayed some black engine paint on my calipers to see if I could find out if they were rubbing. It looks like they are rubbing. The bolts on the caliper should be tight, I put cross-drilled and slotted rotors on the car on Tuesday night, and tightened them back up when I was done. Here is a pick of the spot on the caliper that was scratched from the wheel:
