First I would check all your electrical connections with the CD box. Then check the wires, then plugs. Then start looking at sensors, like cam position sensor.

Smooth idle? We don't need no stinking smooth idle.
You've probably already checked this, but maybe your plug wires are needing replacement? If you changed the coil and it still happened, I'm thinking why would the wires come off unless the connector on it was loose/bad. I'm not really familiar with the DIS2, but it seems like it works the same way...
well i have disconnected the msd dis2 and i dropped to 2 cylinders again and its only after the car runs for awhile wtf could this be ecu, cam sensor . i sent the tach adapter to msd for a test already
Hey man, I had the same problem when I first installed my dis-2. I ended up going through all the wiring and the plugs and found nothing. I was losing cylinders 2 and 3 all the time. What I found out was that the smaller black ground wire coming out off the dis-2 plug was not on a good enough ground. I found a new ground for it and it's been working perfectly for 6 months now. Also, my problem didn't show up until about a week after running perfectly. Hope this helps
