Is the black cone looking thing inside the muffler just a silencer? I can just take that out and it wont cause any problems, right?

yes its just a silencer, if ur running a testpipe, the exhaust will be very loud (i found that out this weekend) kinda formula oneish.

1998 Mitsubishi Eclipse RS

Mods: Airbox modification, NGK-BKR5E spark plugs. There was a filter at the end of the stock intake pipe, but i ran over it

I dont have a test pipe, so I guess im gunna take the silencer off. Its just that one little screw holding it in, right?

Yes, a little knob, you might need a pair of plyers for that, or a hex head, and a small wrench. The muffler sounds much better w/o the silencer and you have more power that way too!
