#4962, "Help with the ECU...."

Ok, I have a 96 Avenger auto I4, and we just finished putting the engine and the HRC stage 2 on. Took it for its first long (more than a mile) drive, and after a while the ignition fuse blows. So we take out all the guages we put in, as well as the Super-AFC, and it still blows fuses. We check all the wiring, and can still find no wire damage. So the question that I have is this:

Is the ECU/PCM of a 1996 I4 auto interchangeable with a 1997 I4 5 speed? i.e does the unit (pcm/ecu/whatever) that is by the driver's side fuse box/battery used only to control the powertrain but NOT the function of automatic transmission?

I want to find out if that ecu controls the automatic transmission or not, so I can test it in my friend's 5 speed Sebring to see if I cooked the ECU.

Thanks for the help!

I know there is a separate ECU for the auto trans... I think there are differences in the rest of the ECU also between a manual and an auto... Let us know.
