This seems like a stupid question but you should still be able to do a diagnostic on a car with 8.6 pistons right. The shop where my car is at is throwing me a line that the dealer may not be able to run a diagnosis of the car since I have all these things on my car. He is throwing me a whole lot of crap right?

Oh yes.
But to tell you the truth, if you so much as even rotate your tires, satan won't work on your car anymore. They'll say "oh you modified it, so we can't guarantee our work on your broken door handles, and the new friction on the tires is what blew your tranny".
