Ok not my car but my girlfriends, her's is a 98 gs 5spd. As the weeks pass and one issue gets fixed another or two occurs. In the past couple months and weeks:
New clutch. New NGK copper plugs gapped to .050" New vc seal, cam sensor seal, plug cap seals. Cleaned the IAC, TB. New tokico illumina gas shocks all the way around. New shift cables.
Needs a rear motor mount but i really dont think that would cause it run sluggish in only 1st gear. Also the trans is making some noises while its feeling sluggish.
Any ideas on this one? Car pulls hard the rest of the gears

So what I am assuming is, There is not a Rear Motor Mount/Roll Stopper currently installed on the Car? Meaning its missing.
Well essentially It seems you have the Fundamentals, Get that motor mount in, I bet you will feel her pull like you're upper gears.
Bottom Line, That mount is not just that, Just like the Front Mount, IT IS A ROLL STOPPER, it controls How much the Engine/Trans Can rock back & forth "under engine load" in the bay, If its not there, then of course the Front roll stop isn't going to take all of the force, then things start bending & breaking.
The way it sits right now, the 3 other mounts are taking all of that force, having a hard time keeping it centered without the Rear Roll Stopper. Hell the Axles are taking some of the Force too!
Replace the Mount, Report your Results, Good Luck!
Edit: 3,500-5,000 RPM's is our Powerband, This is when you're engine is putting out the most Torque It Can. So I'm guessing its rocking around in there quite a bit more than it should.

Can you define noise? Scrapping, rattling? I've also noticed that being low on trans fluid can cause some really odd and random problems.

Well until you decide to Change the Broken Mount out, I will assume that is you're problem.
Although, It is also a possibility that the TOB "Throw Out Bearing" is going out, making the noise you describe. Other than those possibility's, it could Also be the Syncro's in the Trans Going out, 1st & 2nd Gear Syncro's.
But until you replace that mount, we can't go any further because we don't know what could be contributing to the Problem. This is process of elimination my friend.
Goto the Junkyard & grab a mount, 10 bucks. Then find a jack, some 2X4 cutoffs, and a good metric tool set. Also make sure you get a good 2 Feet of Rachet Extensions, To reach the mount bolts. Take of air intake/battery, maybe move the shifter cables around a bit, and you should be able to get her out.

Throw out bearing was one of my thoughts as well. Does the sound go away if you press the clutch in?

Well we had the clutch changed about 6 months ago.. and the drain bolt on the tranny doesnt looked touched since its STILL caked in nasty sludge and dirt. and one cold nights the throw out bearing rattles on start up.
