I don't think power options such as windows and locks have anything to do with the ECU. Those are powered from the battery through relays and switches. If the ignition key is in the right position they should work.
I know that 95 ECUs are the most unique, in that they are considered OBD1 but also keep tabs on a lot of OBD2 systems without being fully OBD2 compliant. (Don't quote me on that, but it's on the right track.)
97 and 96 can be swapped, but there will need to be modifications to the harness and connector at a minimum.
I can't speak for the 98-99 ECUs. They don't do the keydance, so effum.

LMAO...key dance... great one... but while were talking ecu interchanges...where can i find out more about the 96 and 97 ecus and interchanging them..cuz im working on a atx/mtx tranny swap and the ecu i have is from a 97 (avenger)...would i just be better off getting the one from a 96(eclipse) instead? i know this probably belongs in the tranny forums... but i figured id ask here since this guy has a question on computers...TIA
