Ok. Here's how the system works. (This might help someone in the future, so I figure it's worth posting again.)
Inside the engine block, the cylinders are surrounded by coolant. The water pump is bolted to the engine block, as you know. When you start the car cold, the water pump is circulating the coolant inside the engine only.
In the meantime, your radiator and heater core are filled with coolant that's just sitting there at whatever temperature it is outside. Being close to a hot engine, they may absorb some heat, but there is nothing actually flowing through them. At this point, they are nothing more than coolant tanks with cooling fins.
Once the engine gets up to temperature, the thermostat will open, allowing the hot coolant inside the engine to flow out to the radiator and into the heater core. This is why, in the winter, you don't get hot air out of your heater right away.
Now you can see that the thermostat is basically the only real obstruction in your coolant system by design. If you were to remove the thermostat and run the car, still finding cold spots in your radiator or not getting any heat from the heater, it might be a safe bet to say that you have a clog somewhere in the system after the thermostat. If your entire radiator gets hot and you get hot air from the heater, then you can pretty much assume your cooling system is flowing properly.
With all this in mind, I really think the issue is with your thermostat. If you accidentally installed it the wrong way, you might have dinged something and broke it or even hindered it's operation. Once you get the t-stat issue figured out, drain the water you've got in there now and fill her up with a proper mix of coolant/anti-freeze - get the premix stuff if you want to be safe on your mixture.
