yeah i got a 98 GS 5 speed and its got like 79k miles on it... and i blew my clutch and replaced it ... and the guy that did it told me my tranny was shot he told me i have to stop my car to put in first he said it needs a synchro... but does it make any sense to replace a clutch in a bad tranny? but even at that how much does it cost to rebuild a manual tranny for my car?

You're fine. You should stop before downshifting into first.
