#3342, "tranny flush did not go well...what did i do wrong??"

I tried to flush my tranny fluid today by connecting two hoses, one to the in and one to the out and puttin them into seperate buckets. I started the car and found out which is which, but when I filled the other bucket with fresh fluid it would not suck the fluid from the pail and soon the fluid from the out stopped coming out. What did i do wrong? Also in order for the fluid to pump correctly does the car have to be in neautral or is park ok?? Please helpppp
