Externals tend to flow more. There is a limit to the size of a wastegate you can have internally. Also, internals tend to disrupt the exhaust flow out of the turbo, creating turbulence that theoretically affects performance.

In the words of Corky Bell: "You won't find an internal wastegate on a race car."
