#109732, "atx ecu in an mtx"

I have an atx ecu in my mtx 95 rs. just swapped in a high compression motor about 10.5:1 and i also have 440 cc injectors and a safc and my fuel pressure is at 20 psi, afr's at 14.7. My problem is that it is detonating only on low rpm load, like when releasing the clutch or shifting in low rpm no higher than 2500 rpm. Any higher that that, it stops. I conatacted the company I got the ecu from and they told me to send it back in order to "reflash" it to a manual tranny. I know the ecu's cant be reflashed so I find it weird. Is the ignition timing on an atx different that the mtx? I'm sending it in tomorrow anyways. Just curious to know if it is more advanced in timing than the mtx. Thanks
