Do you mean that your tt turns off when the car is off, or the car turns off and the tt is still on and counting down. I had that problem with my e manage. The tt should stay on cause it's powered through it's main harness in the ignition. To fix this problem, try powering the msd through the tt. I know it's a pain in the butt to run another wire throught the fire wall, but it's the only thing i can think of at this time. The problem with wiring the msd to that battery directly is that it will stay on all the time and ware your battery down. If you have a greddy tt, the wire you want to splice into is on the main harness. I believe theres three wires, a blue, a red and a green. The green wire I'm pretty sure is the one that will stay hot until the tt turns off the car.
Let me know if that doesn't work-

i know this is an old thread but i came across it while searching the same topic and was wondering if any resolution came about
so from what i gather main wire from battery to msd is the same 12v switch is the green wire from the turbo timer to the msd
