Does it matter which way the air goes into the intercooler?
Will it still work if I installed the intercooler backwards?

No it doesn't matter haha here try this get a hairdryer and turn it on and put it on one in/outlet and put your hand on the other and if it cool it worx. Now do it the other way around and if it cool that answers your question hehe... Now if there are arrows and stuff on your intercooler.... NM
