Where do I cut the stock downpipe? Instructions say measure 2and a half inches up from the top of mounting bracket. Is that the bracket that had 2 bolts in it and supported the downpipe? It can't be talking about the mounting flange. Please help me out,I don't wanna ruin.
When I install the billet pressure regulater, do I disable the stock regulator. Instruction didn't say so but I am just wondering.

I drive a 95 eclipse, early fuel system.

Yes you completly take out the stock regulator, as the HRC one will have adjustments on it to take the place of the stock one. It will be in the engine bay on your car, it was by the tank on mine, but i have the late fuel set up. It should be by your fuel filter by the firewall somewhere i believe..

What would happen if I leave the stock regulator on? What is the best way to disable the stock one? Just unplug vacuum line and leave it, or what. Would that cause a restriction?

Since you have a 1995, you just unplug the stock vacuum line and leave it at that. That will fix your minimum fuel pressure in the fuel rail at 48-50 psi. The HRC regulator will be solely responsible for raising the fuel pressure above that.
