i suggest using duraglass instead of bondo to fill them ... or you can use this new stuff called dynalite. anyway, wet sand off the clear coat where you are going to fill the holes, mix up some filler and apply it to the holes. you will first need to ding in the hole a little bit so the filler lies flush with the panel. then give it liek 2-3 hours to dry up real hard, and use some 100grit sand paper to sand down nicely, then get some 800 grit and wet sand it nice, and lastly get some 1200 grit paper and wetsand it and blend it all in into the panel ... get some good spray primer from teh store, spray it on there and make sure you have no pin holes or anything and that it is fully blended in. btw, get sandable primer in case you need to wet sand more to blend it. if you have pin holes, get some bondo putty glaze from like autozone and apply it to the pin holes, give it an hour to rest and get hardened up and wet sand it as well and primer it to make sure you fixed the pin holes and if need be, keep doing this process until it is perfect! then paint it up and look fancy! hope this helps, if it does, hook it up with some points! let me know if you need any more help. this is step by step for ya bro! goodluck and take your time, if you dont, you will f it up!

i recommend using the duraglass before the dynalite but do what you want. duraglass is only sold at like paint shops and stuff, not autozone. its A LOT better to use though. if you are using dynalite, get the bucket that is the yellow/goldish color. its the best that dynalite makes. make sure you wet sand down the clear coat where you are filling. you dont have to scuff the paint but just make sure you got all the clear coat off. also, you MUST ding in the hole some where you are filling or else it will crack out and not be flush with the car. to ding it in some, get a screw driver with a plastic grip on the end. put the plastic end over the hole, and use a hammer or mallot and hit the screw driver some so it dings in around the hole. this way, your filler will sit flush with the car and wont crack out and wet sanding will be easier too. goodluck and remember, TAKE YOUR TIME. if you dont, you will F it up! let me know if you need more help. props and points for me please from ya!!!!!! :) GOODLUCK BRO!
