yes, it should work with 97-99 models. i know Howell Automotive now sells specific AFX ECUs for 97, 98, and 99 models though.

Careful, careful. The question was wether or not the engine itself would make a difference (installed in a 97). The answer is no, the engine doesn't make a difference. It could be a 95 to 99 engine. The AFX ECU is specific to years (pin switching notwithstanding). The only one they have made previously, is for the 97 MTX.
Now they claim to have 98 and 99 out (on their website). MY jury is still out on those two years. I have yet to see them and, of course, have yet to see how they perform.

i don't really see how there would be much of a difference since all the wiring harness, sensors, and ECU pinouts from 97-99 are exactly the same. the only difference i could see would be in programming maybe. i could be wrong though because i haven't tried the AFX ECU. don't think it would help much with my setup.

Your wrong on the pinouts.
Look in the wiki, they are VERY different. Especially 97, which is almost an exact copy of a 97-99 Neon DOHC (They are the same). 98-99 2gnt are different, in the order of like 13 pins.

lol like i said i could be wrong. I've only ever bothered looking at the pinout for the 99. although i did swap my 98 ECU with my 99 and it still ran. alldata shows the same connector end view and pinout for all 3 years i think though.

If I knew that I would actually get it in a timely manner, and that they would stand behind their product, I would try the 98 one.
But im scared shitless of Howell.

Just had this conversation with a buddy yesterday. Would really like to put the daily (99 OZ, slight port and polish on the head but stock comp, 154k) on the track to prove that I could get 14's out of it with minimal mods (on stock comp. I've already done that on 10.5 comp and MSnS). But its Gary.....and its Howell. Too risky to get the stress.

I want to wake mine up, and it seems MS is the only way. Turn key reliability from a remapped ECU is awesome, but I dont want to pay 400 bucks for a AFX sticker I may or may not get.
