Okay, long story short is that I connected the battery terminals in reverse (positive to '-' and Gound to '+' on the battery). I looked at it right before I installed it and could've sworn I put it in the right way, but I guess I turned it or something.
So every since then I can't keep a charge. Today I replaced the alternator but that didn't help. I'm thinking that maybe I damaged the voltage regulator in the stock ECU. Has anyone done this before?
I think tomorrow I'm just going to get an external voltage regulator and run all new power and ground cables. Anyone have any other ideas about what could be wrong?

Nah... nothing got fucked up. Car runs, MegaSquirt's working, just can't keep a charge. Now that I think about it, it's likely a fuse or seomthing... haven't checked that yet.

is the battery light on? if not i'd probably say you toasted the battery itself.

It's not the battery. I actually did the "mix up" with a different battery.

Problem solved. It was the 120A fusible link for the alternator. That should've been the first thing I checked before I replaced the alternator. Oh well, lesson learned.
