I have a aem cold air intake without my bypass filter installed.
I sucked up water the other day. After clearing the puddle I pressed the pedal and got severe lag then it went away.
Later that day my battery light came on, i shut off all my accessories and it turned off.
Next day, as I leave a friends house, the lights in my car dim, battery light on again, and the car sputters heavily, almost stalled.
Then when i arrived at my other friends house, I shut off the car and then tred to turn it back on, but it was dead.
We jiggled the battery terminals (which were very tight) and then the car started.
Now, yesterday and today my car sputters in 1st and 2nd, today it isn't as bad, but it's still there.
Is my engine about to take a poo?

I would run a compression check to see if the engine is sealing correctly first.

It doesn't sound like the water did anything. you would know if your motor was hydrolocked, you'd see white in your oil if water got in there.
but from what you're describing, its the connections to the battery.

First off go change your oil. If you notice water in it ... meaning you'll see it drain out since oil and water don't mix ... that is probably bad because the water got from the top of the cylinder into the pan. So your rings may be worn a little. Also, you may also have a bent rod (join the club, I got one). Do the compression check. If you notice low numbers that's probably bad.
Don't worry too much unless you hear some clicking coming from the engine. I've been driving around on my bent rod forever. When it starts clicking stop driving and rebuild.
