The bottom pipe from what I see is a test pipe...do I have to install that or can I use the two top pipes with muffler with my cat.

The bottom pipe is the intermediate pipe.
But that is a very insteresting intermediate pipe. One end has a flange the other doesn't. The secondary pipe that bolts to the intermediate pipe, has flanges on both ends. So the intermediate pipe should have a flange on both sides (one to cat, other to the secondary pipe), but doesn't. Looks like it needs modification to fit.
The rear section, may be the same situation, I don't see a flange on the end of it, but with the angle the picture is taken at it could be hidden.

Looks like a slip fit to ease installation to me. Maybe install it and then drive to a muffler shop to get it welded.

Yeah, but slip over what? The part it connects to on either end is a flange.
