I have a 1999 eclipse rs and did a manual conversion on it and i have the speed sensor in and the manual ecu but the place that installed it and the mitsu dealership said i need a new engine harness beacuse the plugs for the reverse lights are different and they said thats the reason my speedometer is not working.I have never heard anyone that has done this conversion say they needed a new engine wiring harness so im confused.

I'm sure this is the not the answer your looking for, but I think it would be cool just to wire them up to a switch. That way you get reverse lights on command. Next time some prick is riding your ass you can light them up and put his ass in fear for a moment. Or maybe if you wear contacts and one pops out of your eye behind your car and you don't have a flashlight handy, you could turn them on and not have to back over it so you can shine your headlights on it. Can you dig it?

Getting back to my question couldnt i get some kind of adapter or do some rewiring to the auto engine harness so it will work on the manual tranny so my speedometer will work?

No, like i said before, it's a wiring issue.

you can do it AND still have your reverse lights come on like normal. just find the reverse sensor on the tranny. it's a brass bolt w/ a wiring harness near the ecu under the intake on the driver's side. it's a simple sensor in that it simply closes a circuit when you shift in reverse. if you wanna add a switch you simply splice into the two wires coming out of the harness. notice that when you connect your two wire taps, your reverse lights come on. now all you do is get enough wire to run those two leads into the car. get a simple switch (momentary or spst depending how you want it to work) and connect it to the two wires. that's it. lights come on when you shift in reverse AND whenever you close your switch.
