From your mod list, I see 3" exhaust, full porting and polishing.
What I don't see is any cams. To take advantage of the porting and polishing you'll need at leats cams. And even then 3" sounds too big. The only way I say to go with 3" exhaust is on a turbo. 2.5" would be better. And you are running 3" exhaust into a GS-T muffler that has a 2" inlet... If you are going to do it NA go 2.5" and get a muffler that has a 2.5" inlet.
What you've done is reduces both intake and exhaust gas velocities, taking away power. Hopefully you didn't port/polish the head too much. And by putting a good set of cams and reducing your exhaust size down to 2.5" you can gain power. But if the head was ported too much it will be hard to make that back, let alone gain power. When doing head work you have to know what you are doing or you can cause power to be lost. You can't just get in there and start taking away as much material as you can. You need to keep air velocity up.
What is your A/F reading? EGT? Do they indicate running lean?

No... I'm not running lean (from what the Diag. says and by looking at the plugs) I thaught about my exhast this morn. and threw the stock back on just to see..(except the header and down pipe)still the thing seems lagged.. my head was done down at a proformance shop (no way I'd do that myself)If it was over ported though how would i get that power back? Just cams....???I was thinking I might have bent a valve.. but then i threw in some oil treatment... and the knock drop to a very low noise.....u can hardly hear it at idle but at about 5-6k RPMs its noticable..

Get rid of the JET crap, it does nothing.
Get real mods like cams and cam gears and then go get dyno tuned. You'll have balls then.

Could you explain a little more about what you did while you were messing with the timing? In particular, at any point, did you try to start the motor while the timing was drastically off? How far off was it - a tooth, 2 teeth, 1/4 cam gear worth of teeth? You could have damaged a valve(s) if the timing was drastically off while cranking on the motor. Run a compression test. Make sure that you have good compression.
That sounds kind of odd that you can hear it at higher revs now. Maybe it's a bad rod bearing?
And about the power loss, if it's not due to damaged valves then I would say you are past ready for some bigger cams.
<flashback> Once I had a 79 Chevy Silverado 4x4 with a 350sb. I put a 8 inch suspention lift and some 35s to fill the wells. Well, at that point I could only get the beast up to 65mph top speed. Not enough power. So I started modding the engine a bit. Edlebrock aluminum performer intake manifold. No change. Tuned hooker headers and custom dual exhaust w/no cats. No change. Holly 600cfm manual choker. No change. Then I sat back and thought about it a bit - what am I doing wrong here? I can let mad air in, and release mad air, but the pump is still kind of small. So I got some CompCams street/strip grind in there and went STRAIGHT to somewhere around 300hp up from the stock 220. 65mph was easy once again. 90 wasn't out of the question - just frightening with the steering problems that I had. </flashback>

ok..... Iwas off by 2 teeth ax... cause the gear has 42 teeth divided by 100* = 2.37* per tooth.. (approx.) what i did to get rid of most of the knock was retard the intake 1 tooth for TDC and add a quort of oil treatment.... i do hear a lil bit at high rpm's but its very little...i think it was just a lifter.... now your not the 1st person t say i might need some higher grade cams...but have you ever heard of overporting? im thinking if the guy at the shop overported my intake side.... would i need more fuel? the plugs look good... dont look like its running lean...maybe its not mixing all that well... who knows.... the compression check turned out nicely all the cylenders are putting out 210-220 lbs so i dont see a problem there....i tried resetting the ecu... no help...the car has a great tone also..... very deep , very consistant.....i took pics of ther head...after it was ported out...... i dont know if they would help much though...im just looking for a fix here...because if i take all of the options people give me.. and do all these mods... i'll be out at least 1G... which I dont mind... but..... THE WIFE!! :nono
Thanks...

Also..... He replaced the seals as well (valve) dont think he could screw up there....

basically porting the head ANY with the mods you have is overported, these heads flow like crazy as is stock, everyone on this board who thought they needed to port the head was unsatisfied with the results, but like what was said above throw in some cams/cam gears and hit a dyno and you should be able to help it out a bit. but HRC's 11 second RS has NO head work at all (might have changed but when it did that fast run there was no head work at all)

Only problem i had after a big port and polish was increasing my fuel delivery - i dumped an outrageous amount of fuel, and the dyno said she liked it.
I don't think your problem is the port job. I think your timing belt is still off a tooth.

It's just a posibility for overporting, and remember Dino you had a nice turbo forcing air in.
I definately would look into timing. if it took so long you could have exhaust cam off which is going to mess with the cam sensor. And by retarding your intake cam you incresed over lap which you need with porting to pull the air through. I think a good set of cams would help you out. Did you prep thelifters when you installed? did you pump them up?
Do you have A/F and EGT guage? I'm interested in your fuel situation.
