I have a 1997 eclipse with a 420a and it has been sitting for a while (about a year) before it was parked the idle started to get rough and wanted to die when put into gear. The VSS were going bad as well. I recently changes the VSS and there is no more blue smoke. It still has the rough idle and wants to die. When driving it has no power and it will blow out blackish grey smoke that stinks like nothing I have smelt before. The cell is on as well with a number one misfire.
I have changed the plugs and wires.
Does anyone have any sugestions?

Check your o2 sensor, make sure it's good and wired up properly. This caused mine to run like shit as you're describing, also check MAP sensor.

I might also check timing. If your timing is off you may be pouring WAY too much fuel into an engine that doesn't combust properly thus producing black smoke out the rear end (running WAY and I mean WAY too much rich). Timing would also affect idle as well. Another thing to check is possibly for a stuck open injector (or multiple ones) since the car war sitting for awhile, it may have shit built up in the nozzle. Pull your plugs, they reak like gas? If so, then look into stuck injectors. That a start, I'm sure there are a lot more possibilities, but that all I can think of right now.

I would consider replacing the O2 sensor as suggested above, as well as the coolant temp sensor under the radiator cap. It's the one with the larger connector that is used by the ECU to determine engine temp and fuel trims.
