I have a friend with a 98 gs m/t that hates it and want to swap. i found a great write-up at http://www.2gnt.com/index.php?d=ATMT . I have one problem. the ecus wont match up and it would be very expensive to have to buy a 98 auto ecu for him and a 97 manual ecu for me. is it possible for me to just take the 98 ecu along with the engine harness, manual tranny, etc and slap it on the 97 gs. and then do the same with the auto tranny ecu and engine harness??? please help. this is the only thing stopping us from attempting this swap. thank you.

Yes, but a word of warning, getting the harness out is a MASSIVE PITA. I started pulling the harness from my parts car a while ago and I still haven't gotten it out past the fender side at the front edge of the door.
