5860, 98 auto to man swap question

finally broke down and put a 5 speed in my eclipse rs-t. i'm still running the auto ecu because i am having a problem. when i put the 5 speed ecu in my car only runs on 2 cylinders. i have tried 2 diffrent (good) ecu's both from 97 eclipses. is it the one year differce or am i forgetting somthing? 6400 redline sucks ass!!someone please help

97 has different ecu pins outs. Use a 98-99
