One channel on your transmitter will put the top down, the second channel will put it back up. Most tops are not automatic, at least not the older cars nowadays, so you may have to keep your transmitter button held down to fully open/close the top. You can also try a window roll up module, like what you would use for your power windows to make them work with the alarm, although I've never dont that before, and dont know how well it could work. I think it may work ok though..

the window module should work as long as their motors produce a current spike when they reach the fully opened/closed position. this is how the window modules know when to cut power to the windows. did you want to be able to open AND close it by remote or just have it close by itself when you arm or something? you don't need an extra channel if it's an auto-roll-up upon arming function.

my windows are on a validity output for roll-down and have auto-roll-up with arming. i used to have a circuit that i constructed that allowed me to alternate between upwards and downwards motion on a single channel but it was complicated and i got rid of it for what i have now.
