i have a question, i ordered new fenders and i was wondering if i have factory side skirts or do all eclips/talons come with factory side skirts?

You don't have sideskirts. All factory Eclipses and Talons don't come with skirts. Only RS's and ESi's don't come with skirts, if I'm not mistaken. GS, GS-T, GSX, & TSi all come with skirts. All are different however.

The 95-96 Eclipse sideskirts are a tad different than the 97-99 Eclipse sideskirts.

The Talon sideskirts are also different, as they curve near the center more.

The 95-96 GST and GSX skirts have gray 'bottoms', instead of the same color throughout.

Alright, then if i ordered fenders that are supposed to be with factory skirts, then does that mean that the fenders are gonna come up short or will it make a difference

The fenders will fit fine either way. The skirts cover the bottom part of the fender the tire. If you dn't have skirts, the bottom part of the fender just wont be covered, but it will still fit fine.
