So I recently replaced the ruined engine wiring harness in my 99gs and in my rush to find a harness I ended up with one out of a 97gs. My question is will this harness work? And if so do I need a 97 ecu?

It's not likely to work. The ECU pinout is different between the 97 and the 99.
Maybe with a 97 ECU, yeah. If it were me, though, I'd try to return the harness (if you bought it from somewhere that is an option) and try to find a 99 harness.
